Seevolution can be used to illustrate manually constructed examples, but it can also be used to visualize automatically inferred evolutionary histories.

- barphlye - extends BADGER to report and analyze full inversion histories
- GRIMM/MGR - parsimony inference of inversion phylogeny for multichromosomal genomes
- GRAPPA - parsimony inference of inversion phylogeny
Gene conversion and nucleotide substitution:
- ClonalFrame - inference of bacterial phylogeny and gene conversion
Gene gain and loss:
- Genoplast - Bayesian mapping of gain and loss events onto a taxonomy
